Encourage growth through healthy tree care now and let it all grow. You have an excellent tree in the creative building process. The lower trunk and roots, and perhaps some branches, may result in a grimace here and there but resist any cutting, or disengaging from growth, temptations. No cuts or prunes. You’re building a bonsai tree. The base and roots, along with the isolated aged branches, are a superior strong feature in the interest and aging appearance of this tree. Mighty fine for sure!
 
You're right of course Sorce, but I'd argue that significant taper is less of a concern if a bunjin/literati style is the goal.

That first branch has got to go.
Before it ruins the slight, even taper of the other side!

I would go for a bunjin, getting rid of the right branch and bending down the top.
After the tree gets stronger, of course.

since a while the needle of the plant looks not so green.
I am new to stone with Keto clay and since there are no hole under the plant maybe is too much water.
The the soil is Aka, Kirju and pumice, and when I watering I can see the water flowing out...
Or maybe is in my mind :)
Any idea ?

I would bend that lower branch behind and to the left. Separate the branches so half is a left branch and half pokes back out on the right. Pick a branch from the top to bring way down and bridge the gap inbetween. If that straight section is bendable I’d put a curve in it too.

I'm no expert but I think you are right, the roots are staying too wet.

Look for scale between the needles near the base of them. Gently pull the needles apart and look between them without tearing them out.
This coloration looks similar to what I've seen on my pines.
