My blue atlas cedar started new growth 3 months ago. Now in late September some of the needles have fallen off leaving just the new growth. Is this common? Also, the roots are a darkish brown. Should I be concerned?
 
It would help to post some pictures.

All conifers will drop old needles in the fall, usually the 3 year old ones. If they are all older, interior needles that look a bit beat up already, there’s no cause for concern.

I actually have a similar question about my Blue atlas cedar. Purchased in April, chopped the trunk and it recovered nicely. Then, suddenly, a month ago the needles started dropping one branch at a time. I live in Atlanta, GA. Its in a well-draining pumice mix. I watered it regularly since it dries up pretty fast in the summer and slowed down as the temps have started to drop and the soil stays wet longer. Not sure what's causing this, I'm positive the bottom of the tree is alive and green but the top third feels dry and dead.

that doesn't look normal, the leader looks dead. Did you work the roots when you chopped?
 
I did cut backbone roots significantly when I chopped. The leader was pushing new growth between May and August. Yeah there’s no green under the bark up there.
 
looks to me like water issue and having overworked the tree.
 
So you repotted it, reduced the roots, and wired it all at the same time and put it in a pure pumice mix! These trees like water so you need some pine bark in the mix to keep it from drying out completely between waterings. Also the general rule is no more than one insult to the tree at a time, especially for a new tree that you have no experience with. You likely overdid it with is one and are lucky you only lost the branches you did—now don’t overreact and repot it.
