Is this a sign of overwatering?

I have a Chameocyparis obtusa Hinoki Cypress bonsai that I started in spring and re-potted in bonsai soil. I have been doing my best to figuring out when to water, only when soil has felt dry-slightly damp. There was one time that I had watered a bit to early knowingly as I was planning on being away for longer and it was to be hot. The soil currently feels damp and not overly saturated and was surprised to find the trunk of the tree itself darker, wet and slightly soft. I'm a bit worried I had overwatered at some point and caused root rot. Would this be a sign?
 
It's dark out right now, if I have time I will get one tomorrow. It's pretty strait forward though, trunk is darker about 1/2 up the stem from the soil. The wood feels damp and somewhat soft and almost squishy. Above it it is normal feel and color for a Hinoki Cypress.

My other Hinoki is in nursery soil and if anything I have watered it more often but is not experiencing them same. Do trees react differently in well drained bonsai soil when watered too much?

We also had a short hot and humid stretch this past week.
 
Wanted to bump this back up. Still no pics as I haven't even had 5min between work and school 7 days and many nights. I'll do my best but at this time any thoughts? Still showing same signs.
 
Of course I went to take a pic today and you can’t see what I am describing due to fact it rained.:rolleyes:
 
When you repotted,was there some different soil in the rootball?Was it barerooted or left intact?
Was the top trimmed or left alone?
How does the foliage look?
 
Foliage looks good, there was one small spot that turned brown. I did bare root it in early spring and repot in the soil seen as well as pruned off some limbs during dormancy. It's been in the bonsai soil since March. Tree had been in a nursery pot and soil for at least two seasons at our nursery; not sure if it was an in ground tree in growers hands or pot grown. I am thinking it was pot grown.
 
I am noticing the inner foliage is a bit yellow on the top half of the tree.

Wondering if putting the tree in the ground might help rebound if it’s declining.
